How to correct boot environment after cloning hdd to msata

Hi, I have a new Envy 15-1063cl with 1 TB HDD and an added msata.  I have successfully cloned the HDD to the mSATA using easus todo.  However, the boot environment is not clean.  I want to keep the OS/Programs on the msata, boot directly into it and use the 1 TB as a data drive.
 
I've tried using EasyBCD to correct the environment, but don't really understand the specifics of the new GPT layout and how to get a clean boot setup.  I'm up and running, but have to hit esc, F9, select the second "OS Boot Manager" entry.
 
I have it to the point of being able to select boot drive from the startup menu "boot device options" (F9).  This displays 2 "OS Boot manager" options.  The first is from the HDD which still has 3 GPT partitions on it, since I can't delete these partitions from disk manager in the msata OS.  The second is from the fully functioning msata drive.  One other option is "Boot from EFI file".
 
How do I remove the first option and get the system to gracefully boot into the second "OS boot manager" listing?
 
1) I can only hope the solution is something as simple as: completely format the hdd or use some other method to remove the GPT parts?  I haven't even tried this from a boot stick or moving the drive to another machine or external enclosure, for fear of breaking what's already working.
 
2) in this config, will I ever have use for the original recovery partition?  I assume this process would restore to the HDD in any emergency situation and thus I should rely on other third party or MS backup/restore options after I get this running correctly?
 
3) I've already created the recovery media on a 32 GB SSD card (kind of a waste), but, again, understand that will probably just wipe out and restore the hdd.  Is this recovery set just an external replacement for the recovery partition?
 
Please let me know if there are any other configuration consideration I should be aware of.
